MYOB Acumatica for Healthcare Providers in Australia: Practice Groups, Allied Health and Medical Suppliers

MYOB Acumatica for healthcare providers in Australia: multi-entity practice groups, GST-free and taxable supplies, lot and expiry tracking, award payroll.

By Josh Craig, Managing Director, Auboros ·

MYOB Acumatica for healthcare providers in Australia is the finance, payroll and inventory layer for practice groups, allied health networks, day hospitals and medical suppliers, sitting behind the clinical and practice management systems they already run. It handles multi-entity structures, GST-free and taxable supplies side by side, lot and expiry tracking for consumables, and award-based payroll. It is not clinical software, and it is not for a single-site practice.

At a glance

A finance manager at a five-site allied health group described her month end to us as “three days of copying”. Each clinic ran its own accounting file. The service entity that employed the reception staff and owned the equipment billed each clinic a management fee. Two of the clinics sold retail products, so their sales were a mix of GST-free consultations and taxable stock. Every month she rebuilt the group picture in a spreadsheet, and every BAS quarter she rebuilt the GST picture in another one.

That pattern is common because healthcare businesses grow by adding entities, not by getting bigger in one place. Health Care and Social Assistance is Australia’s largest employing industry, with 2,359,700 workers or 16.1% of the workforce, and Allied Health Services alone employs 331,400 people, according to Jobs and Skills Australia (ABS Labour Force data, May 2025). Most of those businesses started as one practice and one accounting file.

Why do healthcare groups outgrow practice accounting software?

Small business accounting packages are built for one entity, one ABN and one set of books. Healthcare groups break that model in three ways at once.

  • Structure. A typical practice group has a service entity (often a trust) that employs staff, holds the lease and owns equipment, plus one or more operating entities that bill patients or funders. Intercompany management fees, shared costs and loan accounts between them are monthly events, not exceptions.
  • GST. Medical services for which a Medicare benefit is payable are GST-free, as are other services a medical practitioner supplies that are generally accepted as necessary for the patient’s appropriate treatment, per the ATO’s medical services guidance. Reports to insurers, cosmetic procedures, and most retail products are taxable. When the recipient of the supply is a business instead of the patient, the treatment changes again. A single practice can manage this by hand. A group cannot.
  • Volume and funders. Revenue arrives from Medicare, private health funds, workers compensation insurers, the NDIS, state health departments and patients directly, each on its own settlement cycle. Reconciling those receipts against practice management system batches is where most groups lose their bookkeeping hours.

Australia spent $270.5 billion on health goods and services in 2023-24, 10.1% of GDP, with governments funding 69.6% of it, per the Australian Institute of Health and Welfare. The money is there. The accounting for it is what gets complicated.

What does MYOB Acumatica do well for healthcare providers?

Multi-entity finance for practice groups and service entities

MYOB Acumatica runs multiple companies and branches in one tenant with one login. Intercompany transactions post both sides automatically, consolidated reports come out of the system instead of a spreadsheet, and each entity still lodges its own BAS. Our MYOB Acumatica multi-entity and intercompany accounting post covers the mechanics, including GST groups. For a practice group, the practical result is that the service entity’s management fee to each clinic is one recurring transaction, not six journals and an email chain.

Branches and sub-accounts also give you the reporting dimensions healthcare finance teams actually want: revenue and margin by site, by practitioner and by funding source, on the same general ledger. Our MYOB Acumatica reporting and dashboards post shows what you can build without a developer.

GST-free, taxable and mixed supplies on the same invoice

In MYOB Acumatica the tax category on each item, combined with the customer’s tax zone, sets the GST treatment line by line, so a consultation line can be GST-free while a retail product line on the same invoice carries 10% GST. The BAS report picks up both correctly. Where a supply’s treatment depends on who the recipient is, a medico-legal report billed to an insurer for example, a separate item with its own tax category handles it. The point is that the rule lives in the configuration once, and staff stop making the call at the keyboard.

Lot, serial and expiry tracking for medical and dental suppliers

If you distribute consumables, devices or pharmaceuticals, MYOB Acumatica’s Distribution Edition tracks stock by lot or serial number and by expiration date, with inquiries and reports for expiring and expired quantities, per the Acumatica help on items with lot and serial numbers. That matters more from this year: the TGA’s Unique Device Identification requirements became mandatory for higher-risk (Class IIb and III) medical devices from 1 July 2026, with lower-risk classes following in 2027 and 2028, per the Therapeutic Goods Administration. Sponsors need to know which lots went to which customer. An ERP that records lot numbers on every receipt and despatch is how you answer that question in minutes instead of days.

Payroll, rosters and award-heavy workforces

Healthcare payroll is awards, penalty rates, allowances and a lot of part-time and casual staff; the sector’s part-time share is 43%, per the Jobs and Skills Australia profile. MYOB Acumatica Payroll handles Single Touch Payroll (STP) Phase 2 reporting, superannuation and leave accruals inside the same system as the general ledger, so wages hit the right entity and cost centre without a re-key. Our posts on MYOB Acumatica timesheets and workforce management and Payday Super in MYOB Acumatica cover the rostering and super timing details.

What MYOB Acumatica is not

It is not a practice management system, and it will not book appointments, hold clinical notes or submit Medicare claims. Every healthcare group we talk to already runs a practice management or clinical platform, and the right design keeps it that way. MYOB Acumatica takes the daily billing batch, the receipts by funder and the debtor balances from those systems through its API, and gives the finance team one ledger to reconcile against. The integration is scoped as its own piece of work in every project, because the export formats and the batch timing differ from one practice management product to the next.

“Healthcare groups don’t have an accounting problem, they have a structure problem. Six entities, one management team, three funders with different settlement cycles. Once the entities live in one system with the intercompany rules set, the month-end spreadsheets stop, and the finance manager gets to do finance again.”

How much does MYOB Acumatica cost for a healthcare group?

MYOB Acumatica is licensed per named user and quoted through partners, so the licence number depends on how many people need to log in, which edition you take, and which modules are switched on. Our MYOB Acumatica cost guide gives the indicative per-user ranges and the implementation cost bands we see. Two healthcare-specific points shape the number. Named-user licensing means a group with many part-time clinicians should keep them on the practice management side and give ERP logins only to the people who approve, pay and report. And the integration to your practice management system is usually the largest single implementation line item, so get it scoped before you compare quotes.

Which healthcare organisations fit MYOB Acumatica?

The fit is good when at least two of these are true: you have three or more entities or sites, a service entity that bills the operating entities, revenue from more than one funder type, stock that needs lot or expiry tracking, or a payroll of 50 or more people on awards. Day hospitals, radiology and pathology groups, dental groups, multi-site physiotherapy and psychology networks, and medical or dental wholesalers all sit in that zone. Aged care and community services providers have a different compliance backdrop, which we covered in our MYOB Acumatica for aged care and community services post.

The fit is poor for a single-site practice with one entity, a small team and a practice management system that already produces the reports you need. That business is well served by small business accounting software, and an ERP would add cost without removing work. If you’re weighing it up, our MYOB Acumatica partner in Brisbane page describes how we scope a project and what a first conversation covers.

FAQ

Frequently asked questions

Is MYOB Acumatica suitable for medical practices?

It suits medical practice groups, not single practices. If you run three or more entities or sites, a service entity that bills the operating entities, or revenue from several funder types, MYOB Acumatica consolidates all of it in one ledger. A single-site practice with one entity is better served by small business accounting software alongside its practice management system.

Can MYOB Acumatica handle GST-free medical services and taxable products on the same invoice?

Yes. The tax category on each item, combined with the customer's tax zone, sets the GST treatment line by line, so a GST-free consultation and a taxable retail product can sit on one invoice and both flow correctly to the BAS. Supplies whose treatment depends on the recipient, such as medico-legal reports billed to an insurer, are set up as separate items with their own tax category.

Does MYOB Acumatica replace practice management software?

No. It does not book appointments, hold clinical notes or submit Medicare claims. Healthcare groups keep their practice management or clinical platform and connect it to MYOB Acumatica through the API, so billing batches, receipts by funder and debtor balances land in one general ledger. That integration is scoped as its own piece of work in every project.

Does MYOB Acumatica track lot numbers and expiry dates for medical supplies?

Yes, in the Distribution Edition. Stock items can be tracked by lot or serial number and by expiration date, with inquiries and reports for expiring and expired quantities. That gives medical device sponsors the lot-to-customer trail the TGA's Unique Device Identification rules, mandatory for higher-risk devices from 1 July 2026, expect them to hold.

What does MYOB Acumatica cost for a healthcare group?

MYOB Acumatica is licensed per named user and quoted through partners, so the number depends on how many people need a login, the edition and the modules switched on. Our cost guide gives indicative per-user ranges and implementation bands. For healthcare groups the practice management integration is usually the largest single implementation line, so get it scoped before comparing quotes.
